Reactome is a free online database of biological pathways . It is manually curated and authored by PhD-level biologists, in collaboration with Reactome editorial staff. The content is cross-referenced to many bioinformatics databases. The rationale behind Reactome is to visually represent biological pathways in full mechanistic detail, while making the source data available in a computationally accessible format.

103-548: Reactome is maintained by an international multidisciplinary team from OICR, OHSU, EMBL-EBI and NYULMC, with expertise in pathway curation and annotation, software development, and training and outreach, dedicated to providing the research community with openly accessible biological pathway knowledge. The Reactome team is led by Lincoln Stein (OICR). Peter D'Eustachio (NYULMC), Henning Hermjakob (EMBL-EBI), Guanming Wu (OHSU). The Reactome helpdesk can be reached via email . The website can be used to browse pathways and submit data to

206-622: A page description . PDF has (as of version 2.0) 25 graphics state properties, of which some of the most important are: As in PostScript, vector graphics in PDF are constructed with paths . Paths are usually composed of lines and cubic Bézier curves , but can also be constructed from the outlines of text. Unlike PostScript, PDF does not allow a single path to mix text outlines with lines and curves. Paths can be stroked, filled, fill then stroked, or used for clipping . Strokes and fills can use any color set in

309-410: A professional in the field, a researcher in another field, a journalist , a politician or civil servant , or an interested layperson. Indeed, a 2008 study revealed that mental health professionals are roughly twice as likely to read a relevant article if it is freely available. Research funding agencies and universities want to ensure that the research they fund and support in various ways has

412-496: A PDF are: In later PDF revisions, a PDF document can also support links (inside document or web page), forms, JavaScript (initially available as a plugin for Acrobat 3.0), or any other types of embedded contents that can be handled using plug-ins. PDF combines three technologies: PostScript is a page description language run in an interpreter to generate an image. It can handle graphics and has standard features of programming languages such as branching and looping . PDF

515-450: A PDF. Within text strings, characters are shown using character codes (integers) that map to glyphs in the current font using an encoding . There are several predefined encodings, including WinAnsi , MacRoman , and many encodings for East Asian languages and a font can have its own built-in encoding. (Although the WinAnsi and MacRoman encodings are derived from the historical properties of

618-420: A PostScript file could be accurately rendered only as the cumulative result of executing all preceding commands to draw all previous pages—any of which could affect subsequent pages—plus the commands to draw that particular page, and there was no easy way to bypass that process to skip around to different pages. Traditionally, to go from PostScript to PDF, a source PostScript file (that is, an executable program)

721-477: A Web browser plugin without waiting for the entire file to download, since all objects required for the first page to display are optimally organized at the start of the file. PDF files may be optimized using Adobe Acrobat software or QPDF . Page dimensions are not limited by the format itself. However, Adobe Acrobat imposes a limit of 15 million by 15 million inches, or 225 trillion in (145,161 km ). The basic design of how graphics are represented in PDF

824-416: A case of academic misconduct and plagiarism, and could be pursued as such. There is no evidence that "scooping" of research via preprints exists, not even in communities that have broadly adopted the use of the arXiv server for sharing preprints since 1991. If the unlikely case of scooping emerges as the growth of the preprint system continues, it can be dealt with as academic malpractice. ASAPbio includes

927-489: A colour system. The most commonly recognised names are "green", "gold", and "hybrid" open access; however, several other models and alternative terms are also used. In the gold OA model, the publisher makes all articles and related content available for free immediately on the journal's website. In such publications, articles are licensed for sharing and reuse via Creative Commons licenses or similar. Many gold OA publishers charge an article processing charge (APC), which

1030-589: A journal's impact factor. Some publishers (e.g. eLife and Ubiquity Press ) have released estimates of their direct and indirect costs that set their APCs. Hybrid OA generally costs more than gold OA and can offer a lower quality of service. A particularly controversial practice in hybrid open access journals is " double dipping ", where both authors and subscribers are charged. By comparison, journal subscriptions equate to $ 3,500–$ 4,000 per article published by an institution, but are highly variable by publisher (and some charge page fees separately). This has led to

1133-410: A journal, the archived version is called a " postprint ". This can be the accepted manuscript as returned by the journal to the author after successful peer review. Hybrid open-access journals contain a mixture of open access articles and closed access articles. A publisher following this model is partially funded by subscriptions, and only provide open access for those individual articles for which

1236-555: A key principle. Open access (mostly green and gratis) began to be sought and provided worldwide by researchers when the possibility itself was opened by the advent of Internet and the World Wide Web . The momentum was further increased by a growing movement for academic journal publishing reform, and with it gold and libre OA. The premises behind open access publishing are that there are viable funding models to maintain traditional peer review standards of quality while also making

1339-426: A list of statistically over-represented pathways. Expression data is submitted in a multi-column format, the first column identifying the protein, additional columns are expected to be numeric expression values, they can in fact be any numeric value, e.g. differential expression, quantitative proteomics, GWAS scores. The expression data is represented as colouring of the corresponding proteins in pathway diagrams, using

1442-522: A multitude of journal and conference styles, and sometimes spend months waiting for peer review results. The drawn-out and often contentious societal and technological transition to Open Access and Open Science/Open Research, particularly across North America and Europe (Latin America has already widely adopted "Acceso Abierto" since before 2000 ) has led to increasingly entrenched positions and much debate. The area of (open) scholarly practices increasingly sees

1545-492: A network of biological interactions and are grouped into pathways. Examples of biological pathways in Reactome include signal transduction , innate and acquired immune function, transcriptional regulation , programmed cell death and classical intermediary metabolism . The pathways represented in Reactome are species-specific, with each pathway step supported by literature citations that contain an experimental verification of

1648-461: A new open access business model, to experiments with providing as much free or open access as possible, to active lobbying against open access proposals. There are many publishers that started up as open access-only publishers, such as PLOS, Hindawi Publishing Corporation , Frontiers in... journals, MDPI and BioMed Central. Some open access journals (under the gold, and hybrid models) generate revenue by charging publication fees in order to make

1751-452: A page description as an inline image .) Images are typically filtered for compression purposes. Image filters supported in PDF include the following general-purpose filters: Normally all image content in a PDF is embedded in the file. But PDF allows image data to be stored in external files by the use of external streams or Alternate Images . Standardized subsets of PDF, including PDF/A and PDF/X , prohibit these features. Text in PDF

1854-417: A paper for a project then code-named Camelot, in which he proposed the creation of a simplified version of PostScript called Interchange PostScript (IPS). Unlike traditional PostScript, which was tightly focused on rendering print jobs to output devices, IPS would be optimized for displaying pages to any screen and any platform. Adobe Systems made the PDF specification available free of charge in 1993. In

1957-439: A printing device. PostScript was not intended for long-term storage and real-time interactive rendering of electronic documents to computer monitors , so there was no need to support anything other than consecutive rendering of pages. If there was an error in the final printed output, the user would correct it at the application level and send a new print job in the form of an entirely new PostScript file. Thus, any given page in

2060-469: A result, files that use a small amount of transparency might be viewed acceptably by older viewers, but files making extensive use of transparency could be viewed incorrectly by an older viewer. The transparency extensions are based on the key concepts of transparency groups , blending modes , shape , and alpha . The model is closely aligned with the features of Adobe Illustrator version 9. The blend modes were based on those used by Adobe Photoshop at

2163-463: A role for policy-makers and research funders giving focus to issues such as career incentives, research evaluation and business models for publicly funded research. Plan S and AmeliCA (Open Knowledge for Latin America) caused a wave of debate in scholarly communication in 2019 and 2020. Subscription-based publishing typically requires transfer of copyright from authors to the publisher so that

2266-583: A series of hypothetical scooping scenarios as part of its preprint FAQ, finding that the overall benefits of using preprints vastly outweigh any potential issues around scooping. Indeed, the benefits of preprints, especially for early-career researchers, seem to outweigh any perceived risk: rapid sharing of academic research, open access without author-facing charges, establishing priority of discoveries, receiving wider feedback in parallel with or before peer review, and facilitating wider collaborations. The "green" route to OA refers to author self-archiving, in which

2369-486: A set of genes, visualize hit pathways, and investigate functional relationships among genes in hit pathways. The app also accesses the Reactome Functional Interaction (FI) network. There are several Reactomes that concentrate on specific organisms, the largest of these is focused on human biology , described on this page. See Plant Reactome. 2472-469: A stream may be used instead of the ASCII cross-reference table and contains the offsets and other information in binary format. The format is flexible in that it allows for integer width specification (using the /W array), so that for example, a document not exceeding 64  KiB in size may dedicate only 2 bytes for object offsets. At the end of a PDF file is a footer containing If a cross-reference stream

2575-440: A suite of data analysis tools. The underlying data is fully downloadable in a number of standard formats including PDF , SBML , Neo4j GraphDB, MySQL, PSI-MITAB, and BioPAX . Pathway diagrams use a Process Description (PD) Systems Biology Graphical Notation ( SBGN )-based style. The core unit of the Reactome data model is the reaction. Entities (nucleic acids, proteins, complexes and small molecules) participating in reactions form

2678-499: A time-stamp at the time of publication, which helps to establish the "priority of discovery" for scientific claims (Vale and Hyman 2016). This means that a preprint can act as proof of provenance for research ideas, data, code, models, and results. The fact that the majority of preprints come with a form of permanent identifier, usually a digital object identifier (DOI), also makes them easy to cite and track. Thus, if one were to be "scooped" without adequate acknowledgement, this would be

2781-465: A variety of formats including PDF, BioPAX , and SBML Reactome also has a ReactomeGSA tool, integrated into the Reactome Analysis Tools that allows comparative pathway analyses of multi-omics datasets, with compatibility with single-cell RNA-seq data. Public data from EBI Expression Atlas, Single Cell Expression Atlas, and NCBI GREIN GEO data can be integrated into the analysis. ReactomeGSA

2884-627: A version of the article (often the peer-reviewed version before editorial typesetting, called "postprint") is posted online to an institutional and/or subject repository. This route is often dependent on journal or publisher policies, which can be more restrictive and complicated than respective "gold" policies regarding deposit location, license, and embargo requirements. Some publishers require an embargo period before deposition in public repositories, arguing that immediate self-archiving risks loss of subscription income. Embargoes are imposed by between 20 and 40% of journals, during which time an article

2987-466: A wide variety of academic disciplines, giving most academics options for OA with no APCs. Diamond OA journals are available for most disciplines, and are usually small (<25 articles per year) and more likely to be multilingual (38%); thousands of such journals exist. The growth of unauthorized digital copying by large-scale copyright infringement has enabled free access to paywalled literature. This has been done via existing social media sites (e.g.

3090-410: Is a prohibition on data mining . For this reason, many big data studies of various technologies performed by economists ( as well as machine learning by computer scientists ) are limited to patent analysis , since the patent documents are not subject to copyright at all. FAIR is an acronym for 'findable, accessible, interoperable and reusable', intended to more clearly define what is meant by

3193-415: Is a subset of PostScript, simplified to remove such control flow features, while graphics commands remain. PostScript was originally designed for a drastically different use case : transmission of one-way linear print jobs in which the PostScript interpreter would collect a series of commands until it encountered the showpage command, then execute all the commands to render a page as a raster image to

3296-464: Is also a shading pattern , which draws continuously varying colors. There are seven types of shading patterns of which the simplest are the axial shading (Type 2) and radial shading (Type 3). Raster images in PDF (called Image XObjects ) are represented by dictionaries with an associated stream. The dictionary describes the properties of the image, and the stream contains the image data. (Less commonly, small raster images may be embedded directly in

3399-410: Is also available as a R Bioconductor package . Reactome also has a ReactomeIDG web portal, since 2023, aimed to place dark proteins in the context of manually curated, highly reliable Reactome pathways, to facilitate the understanding of functions and predicting therapeutic potential of dark or understudied proteins. Enhanced visualization features implemented at the portal allow users to investigate

3502-486: Is an accepted version of this page Portable Document Format ( PDF ), standardized as ISO 32000 , is a file format developed by Adobe in 1992 to present documents , including text formatting and images, in a manner independent of application software , hardware , and operating systems . Based on the PostScript language, each PDF file encapsulates a complete description of a fixed-layout flat document, including

3605-465: Is called an embedded font while the former is called an unembedded font . The font files that may be embedded are based on widely used standard digital font formats: Type 1 (and its compressed variant CFF), TrueType , and (beginning with PDF 1.6) OpenType . Additionally PDF supports the Type 3 variant in which the components of the font are described by PDF graphic operators. Fourteen typefaces, known as

3708-744: Is consistent with the Green Open Access model. A persistent concern surrounding preprints is that work may be at risk of being plagiarised or "scooped" – meaning that the same or similar research will be published by others without proper attribution to the original source – if publicly available but not yet associated with a stamp of approval from peer reviewers and traditional journals. These concerns are often amplified as competition increases for academic jobs and funding, and perceived to be particularly problematic for early-career researchers and other higher-risk demographics within academia. However, preprints, in fact, protect against scooping. Considering

3811-481: Is freely available for download in several data and image formats. Reactome is completely open access and open source . Usage of Reactome material is covered by two Creative Commons licenses. The terms of the Creative Commons Public Domain (CC0) License apply to all Reactome annotation files, e.g. identifier mapping data, specialized data files, and interaction data derived from Reactome. The terms of

The content stream is stack-based , similar to PostScript. There are two layouts to

4017-541: Is not required in situations where a PDF file is intended only for print. Since the feature is optional, and since the rules for tagged PDF were relatively vague in ISO 32000-1, support for tagged PDF among consuming devices, including assistive technology (AT), is uneven as of 2021. ISO 32000-2, however, includes an improved discussion of tagged PDF which is anticipated to facilitate further adoption. An ISO-standardized subset of PDF specifically targeted at accessibility, PDF/UA ,

4120-458: Is one of the most permissive, only requiring attribution to be allowed to use the material (and allowing derivations and commercial use). A range of more restrictive Creative Commons licenses are also used. More rarely, some of the smaller academic journals use custom open access licenses. Some publishers (e.g. Elsevier ) use "author nominal copyright" for OA articles, where the author retains copyright in name only and all rights are transferred to

4223-434: Is organized using ASCII characters, except for certain elements that may have binary content. The file starts with a header containing a magic number (as a readable string) and the version of the format, for example %PDF-1.7 . 4326-602: Is paywalled before permitting self-archiving (green OA) or releasing a free-to-read version (bronze OA). Embargo periods typically vary from 6–12 months in STEM and >12 months in humanities , arts and social sciences . Embargo-free self-archiving has not been shown to affect subscription revenue , and tends to increase readership and citations. Embargoes have been lifted on particular topics for either limited times or ongoing (e.g. Zika outbreaks or indigenous health ). Plan S includes zero-length embargoes on self-archiving as

4429-402: Is represented by text elements in page content streams. A text element specifies that characters should be drawn at certain positions. The characters are specified using the encoding of a selected font resource . A font object in PDF is a description of a digital typeface . It may either describe the characteristics of a typeface, or it may include an embedded font file . The latter case

4532-595: Is the Subscribe to Open publishing model introduced by Annual Reviews ; if the subscription revenue goal is met, the given journal's volume is published open access. Advantages and disadvantages of open access have generated considerable discussion amongst researchers, academics, librarians, university administrators, funding agencies, government officials, commercial publishers , editorial staff and society publishers. Reactions of existing publishers to open access journal publishing have ranged from moving with enthusiasm to

4635-424: Is typically paid through institutional or grant funding. The majority of gold open access journals charging APCs follow an "author-pays" model, although this is not an intrinsic property of gold OA. Self-archiving by authors is permitted under green OA. Independently from publication by a publisher, the author also posts the work to a website controlled by the author, the research institution that funded or hosted

4738-439: Is used as the basis for generating PostScript-like PDF code (see, e.g., Adobe Distiller ). This is done by applying standard compiler techniques like loop unrolling , inlining and removing unused branches, resulting in code that is purely declarative and static. The end result is then packaged into a container format , together with all necessary dependencies for correct rendering (external files, graphics, or fonts to which

4841-477: Is usually other researchers. Open access helps researchers as readers by opening up access to articles that their libraries do not subscribe to. All researchers benefit from open access as no library can afford to subscribe to every scientific journal and most can only afford a small fraction of them – this is known as the " serials crisis ". Open access extends the reach of research beyond its immediate academic circle. An open access article can be read by anyone –

4944-447: Is very similar to that of PostScript, except for the use of transparency, which was added in PDF 1.4. PDF graphics use a device-independent Cartesian coordinate system to describe the surface of a page. A PDF page description can use a matrix to scale , rotate , or skew graphical elements. A key concept in PDF is that of the graphics state , which is a collection of graphical parameters that may be changed, saved, and restored by

5047-415: The #ICanHazPDF hashtag) as well as dedicated sites (e.g. Sci-Hub ). In some ways this is a large-scale technical implementation of pre-existing practice, whereby those with access to paywalled literature would share copies with their contacts. However, the increased ease and scale from 2010 onwards have changed how many people treat subscription publications. Similar to the free content definition,

5150-672: The Free Journal Network . APC-free journals tend to be smaller and more local-regional in scope. Some also require submitting authors to have a particular institutional affiliation. A " preprint " is typically a version of a research paper that is shared on an online platform prior to, or during, a formal peer review process. Preprint platforms have become popular due to the increasing drive towards open access publishing and can be publisher- or community-led. A range of discipline-specific or cross-domain platforms now exist. The posting of pre-prints (and/or authors' manuscript versions)

5253-533: The Windows and Macintosh operating systems, fonts using these encodings work equally well on any platform.) PDF can specify a predefined encoding to use, the font's built-in encoding or provide a lookup table of differences to a predefined or built-in encoding (not recommended with TrueType fonts). The encoding mechanisms in PDF were designed for Type 1 fonts, and the rules for applying them to TrueType fonts are complex. For large fonts or fonts with non-standard glyphs,

5356-466: The calendar of annotation projects . Reactome invites biological experts as reviewers for completed pathways that are ready for external review. Reviewers will be credited with authorship or reviewership for contributions. Each pathway is associated with a DOI and can be cited as a publication. Reactome contributions in can be easily claimed using the ORCID claiming feature. The pathway content at Reactome

5459-419: The standard 14 fonts , have a special significance in PDF documents: These fonts are sometimes called the base fourteen fonts . These fonts, or suitable substitute fonts with the same metrics, should be available in most PDF readers, but they are not guaranteed to be available in the reader, and may only display correctly if the system has them installed. Fonts may be substituted if they are not embedded in

5562-692: The Creative Commons Attribution 4.0 International (CC BY 4.0) License apply to all software and code, e.g. relating to the functionality of the reactome.org, derived websites and webservices, the Curator Tool, the Functional Interaction application, SQL and Graph Database data dumps, and Pathway Illustrations (Enhanced High-Level Diagrams), Icon Library, Art and Branding Materials. 5665-429: The PDF files: non-linearized (not "optimized") and linearized ("optimized"). Non-linearized PDF files can be smaller than their linear counterparts, though they are slower to access because portions of the data required to assemble pages of the document are scattered throughout the PDF file. Linearized PDF files (also called "optimized" or "web optimized" PDF files) are constructed in a manner that enables them to be read in

5768-660: The Philosopher's Stone with a free-domain alternative, such as A Voyage to Lilliput , an emergency room physician treating a patient for a life-threatening urushiol poisoning cannot substitute the most recent, but paywalled review article on this topic with a 90 year-old copyright-expired article that was published before the invention of prednisone in 1954. 2) the authors of research papers are not paid in any way, so they do not suffer any monetary losses, when they switch from behind paywall to open access publishing, especially, if they use diamond open access media. 3)

5871-457: The assessment that there is enough money "within the system" to enable full transition to OA. However, there is ongoing discussion about whether the change-over offers an opportunity to become more cost-effective or promotes more equitable participation in publication. Concern has been noted that increasing subscription journal prices will be mirrored by rising APCs, creating a barrier to less financially privileged authors. The inherent bias of

5974-662: The authors (or research sponsor) pay a publication fee. Hybrid OA generally costs more than gold OA and can offer a lower quality of service. A particularly controversial practice in hybrid open access journals is " double dipping ", where both authors and subscribers are charged. For these reasons, hybrid open access journals have been called a " Mephistophelian invention", and publishing in hybrid OA journals often do not qualify for funding under open access mandates , as libraries already pay for subscriptions thus have no financial incentive to fund open access articles in such journals. Bronze open access articles are free to read only on

6077-471: The classical chemical interconversions of intermediary metabolism, binding events, complex formation, transport events that direct molecules between cellular compartments, and events such as the activation of a protein by cleavage of one or more of its peptide bonds. The PDF Reference also defines ways that third parties can define their own encryption systems for PDF. PDF files may also contain embedded DRM restrictions that provide further controls that limit copying, editing, or printing. These restrictions depend on

6386-488: The cost of electronic publishing , which has been the main form of distribution of journal articles since ca. 2000, is incommensurably smaller, than the cost of on-paper publishing and distribution, which is still preferred by many fiction literature readers. Whereas non-open access journals cover publishing costs through access tolls such as subscriptions, site licenses or pay-per-view charges, open-access journals are characterised by funding models which do not require

6489-401: The current APC-based OA publishing perpetuates this inequality through the 'Matthew effect' (the rich get richer, and the poor get poorer). The switch from pay-to-read to pay-to-publish has left essentially the same people behind, with some academics not having enough purchasing power (individually or through their institutions) for either option. Some gold OA publishers will waive all or part of

6592-448: The differences between traditional peer-review based publishing models and deposition of an article on a preprint server, "scooping" is less likely for manuscripts first submitted as preprints. In a traditional publishing scenario, the time from manuscript submission to acceptance and to final publication can range from a few weeks to years, and go through several rounds of revision and resubmission before final publication. During this time,

6695-411: The document refers), and compressed . Modern applications write to printer drivers that directly generate PDF rather than going through PostScript first. As a document format, PDF has several advantages over PostScript: Its disadvantages are: PDF since v1.6 supports embedding of interactive 3D documents: 3D drawings can be embedded using U3D or PRC and various other data formats. A PDF file

6798-411: The document root. This dictionary contains an array of Optional Content Groups (OCGs), each describing a set of information and each of which may be individually displayed or suppressed, plus a set of Optional Content Configuration Dictionaries, which give the status (Displayed or Suppressed) of the given OCGs. A PDF file may be encrypted , for security, in which case a password is needed to view or edit

6901-527: The early years PDF was popular mainly in desktop publishing workflows, and competed with several other formats, including DjVu , Envoy , Common Ground Digital Paper, Farallon Replica and even Adobe's own PostScript format. PDF was a proprietary format controlled by Adobe until it was released as an open standard on July 1, 2008, and published by the International Organization for Standardization as ISO 32000-1:2008, at which time control of

7004-402: The fee for authors from less developed economies . Steps are normally taken to ensure that peer reviewers do not know whether authors have requested, or been granted, fee waivers, or to ensure that every paper is approved by an independent editor with no financial stake in the journal. The main argument against requiring authors to pay a fee, is the risk to the peer review system, diminishing

7107-485: The following changes: An obvious advantage of open access journals is the free access to scientific papers regardless of affiliation with a subscribing library and improved access for the general public; this is especially true in developing countries. Lower costs for research in academia and industry have been claimed in the Budapest Open Access Initiative , although others have argued that OA may raise

7210-406: The full implementation of the ISO 32000-1 specification. These proprietary technologies are not standardized, and their specification is published only on Adobe's website. Many of them are not supported by popular third-party implementations of PDF. ISO published version 2.0 of PDF, ISO 32000-2 in 2017, available for purchase, replacing the free specification provided by Adobe. In December 2020,

ReactomeFIViz is a Cytoscape app designed to find pathways and network patterns related to diseases. The app accesses Reactome pathways, perform pathway enrichment analysis for

7416-402: The graphics state, including patterns . PDF supports several types of patterns. The simplest is the tiling pattern in which a piece of artwork is specified to be drawn repeatedly. This may be a colored tiling pattern , with the colors specified in the pattern object, or an uncolored tiling pattern , which defers color specification to the time the pattern is drawn. Beginning with PDF 1.3 there

7519-517: The greatest possible research impact. As a means of achieving this, research funders are beginning to expect open access to the research they support. Many of them (including all UK Research Councils) have already adopted open-access mandates , and others are on the way to do so (see ROARMAP ). A growing number of universities are providing institutional repositories in which their researchers can deposit their published articles. Some open access advocates believe that institutional repositories will play

7622-590: The human genome. Physical entities are cross-referenced to relevant external databases, such as UniProt for proteins and ChEBI for small molecules. Localization of molecules to subcellular compartments is a key feature of the regulation of human biological processes, so molecules in the Reactome database are associated with specific locations. Thus in Reactome instances of the same chemical entity in different locations (e.g., extracellular glucose and cytosolic glucose) are treated as distinct chemical entities. The Gene Ontology controlled vocabularies are used to describe

7725-494: The imaging model. A tagged PDF (see clause 14.8 in ISO 32000) includes document structure and semantics information to enable reliable text extraction and accessibility . Technically speaking, tagged PDF is a stylized use of the format that builds on the logical structure framework introduced in PDF 1.3. Tagged PDF defines a set of standard structure types and attributes that allow page content (text, graphics, and images) to be extracted and reused for other purposes. Tagged PDF

7828-583: The kinds of open access defined in the Budapest Open Access Initiative , the Bethesda Statement on Open Access Publishing and the Berlin Declaration on Open Access to Knowledge in the Sciences and Humanities . The re-use rights of libre OA are often specified by various specific Creative Commons licenses ; all of which require as a minimum attribution of authorship to the original authors. In 2012,

7931-516: The latter can monetise the process via dissemination and reproduction of the work. With OA publishing, typically authors retain copyright to their work, and license its reproduction to the publisher. Retention of copyright by authors can support academic freedoms by enabling greater control of the work (e.g. for image re-use) or licensing agreements (e.g. to allow dissemination by others). The most common licenses used in open access publishing are Creative Commons . The widely used CC BY license

8034-507: The number of works under libre open access was considered to have been rapidly increasing for a few years, though most open-access mandates did not enforce any copyright license and it was difficult to publish libre gold OA in legacy journals. However, there are no costs nor restrictions for green libre OA as preprints can be freely self-deposited with a free license, and most open-access repositories use Creative Commons licenses to allow reuse. The biggest drawback of many Open Access licenses

8137-440: The objects in the file, and also allows for small changes to be made without rewriting the entire file ( incremental update ). Before PDF version 1.5, the table would always be in a special ASCII format, be marked with the xref keyword, and follow the main body composed of indirect objects. Version 1.5 introduced optional cross-reference streams , which have the form of a standard stream object, possibly with filters applied. Such

8240-1000: The overall quality of scientific journal publishing. No-fee open access journals, also known as "platinum" or "diamond" do not charge either readers or authors. These journals use a variety of business models including subsidies, advertising, membership dues, endowments, or volunteer labour. Subsidising sources range from universities, libraries and museums to foundations, societies or government agencies. Some publishers may cross-subsidise from other publications or auxiliary services and products. For example, most APC-free journals in Latin America are funded by higher education institutions and are not conditional on institutional affiliation for publication. Conversely, Knowledge Unlatched crowdsources funding in order to make monographs available open access. Estimates of prevalence vary, but approximately 10,000 journals without APC are listed in DOAJ and

8343-552: The percent sign ( % ) may be inserted. Objects may be either direct (embedded in another object) or indirect . Indirect objects are numbered with an object number and a generation number and defined between the obj and endobj keywords if residing in the document root. Beginning with PDF version 1.5, indirect objects (except other streams) may also be located in special streams known as object streams (marked /Type /ObjStm ). This technique enables non-stream objects to have standard stream filters applied to them, reduces

8446-847: The process represented. If no experimental verification using human reagents exists, pathways may contain steps manually inferred from non-human experimental details, but only if an expert biologist, named as Author of the pathway, and a second biologist, names as Reviewer, agree that this is a valid inference to make. The human pathways are used to computationally generate by an orthology-based process derived pathways in other organisms . Reactome database releases occur quarterly. In Reactome, human biological processes are annotated by breaking them down into series of molecular events. Like classical chemistry reactions each Reactome event has input physical entities (substrates) which interact, possibly facilitated by enzymes or other molecular catalysts, to generate output physical entities (products). Reactions include

8549-581: The publisher page, but lack a clearly identifiable license. Such articles are typically not available for reuse. Journals that publish open access without charging authors article processing charges are sometimes referred to as diamond or platinum OA. Since they do not charge either readers or authors directly, such publishers often require funding from external sources such as the sale of advertisements , academic institutions , learned societies , philanthropists or government grants . There are now over 350 platinum OA journals with impact factors over

8652-462: The publisher. Since open access publication does not charge readers, there are many financial models used to cover costs by other means. Open access can be provided by commercial publishers, who may publish open access as well as subscription-based journals, or dedicated open-access publishers such as Public Library of Science (PLOS) and BioMed Central . Another source of funding for open access can be institutional subscribers. One example of this

8755-540: The reader software to obey them, so the security they provide is limited. Open access (publishing) Open access ( OA ) is a set of principles and a range of practices through which nominally copyrightable publications are delivered to readers free of access charges or other barriers. With open access strictly defined (according to the 2001 definition), or libre open access, barriers to copying or reuse are also reduced or removed by applying an open license for copyright, which regulates post-publication uses of

8858-550: The reader to pay to read the journal's contents, relying instead on author fees or on public funding, subsidies and sponsorships. Open access can be applied to all forms of published research output, including peer-reviewed and non peer-reviewed academic journal articles, conference papers , theses , book chapters, monographs , research reports and images. There are different models of open access publishing and publishers may use one or more of these models. Different open access types are currently commonly described using

8961-486: The same work will have been extensively discussed with external collaborators, presented at conferences, and been read by editors and reviewers in related areas of research. Yet, there is no official open record of that process (e.g., peer reviewers are normally anonymous, reports remain largely unpublished), and if an identical or very similar paper were to be published while the original was still under review, it would be impossible to establish provenance. Preprints provide

9064-495: The second edition of PDF 2.0, ISO 32000-2:2020, was published, with clarifications, corrections, and critical updates to normative references (ISO 32000-2 does not include any proprietary technologies as normative references). In April 2023 the PDF Association made ISO 32000-2 available for download free of charge. A PDF file is often a combination of vector graphics , text, and bitmap graphics . The basic types of content in

9167-423: The size of files that have large numbers of small indirect objects and is especially useful for Tagged PDF . Object streams do not support specifying an object's generation number (other than 0). An index table, also called the cross-reference table, is located near the end of the file and gives the byte offset of each indirect object from the start of the file. This design allows for efficient random access to

9270-432: The special encodings Identity-H (for horizontal writing) and Identity-V (for vertical) are used. With such fonts, it is necessary to provide a ToUnicode table if semantic information about the characters is to be preserved. A text document which is scanned to PDF without the text being recognised by optical character recognition (OCR) is an image, with no fonts or text properties. The original imaging model of PDF

9373-577: The specification passed to an ISO Committee of volunteer industry experts. In 2008, Adobe published a Public Patent License to ISO 32000-1 granting royalty-free rights for all patents owned by Adobe necessary to make, use, sell, and distribute PDF-compliant implementations. PDF 1.7, the sixth edition of the PDF specification that became ISO 32000-1, includes some proprietary technologies defined only by Adobe, such as Adobe XML Forms Architecture (XFA) and JavaScript extension for Acrobat, which are referenced by ISO 32000-1 as normative and indispensable for

9476-401: The subcellular locations of molecules and reactions, molecular functions, and the larger biological processes that a specific reaction is part of. The database contains curated annotations that cover a diverse set of topics in molecular and cellular biology . Details of annotation topics can be found in the table of contents . Details of current and future annotation projects can be found in

9579-677: The term 'open access' and make the concept easier to discuss. Initially proposed in March 2016, it has subsequently been endorsed by organisations such as the European Commission and the G20 . The emergence of open science or open research has brought to light a number of controversial and hotly-debated topics. Scholarly publishing invokes various positions and passions. For example, authors may spend hours struggling with diverse article submission systems, often converting document formatting between

9682-421: The terms 'gratis' and 'libre' were used in the Budapest Open Access Initiative definition to distinguish between free to read versus free to reuse. Gratis open access ( [REDACTED] ) refers to free online access, to read, free of charge, without re-use rights. Libre open access ( [REDACTED] ) also refers to free online access, to read, free of charge, plus some additional re-use rights, covering

9785-886: The text, fonts , vector graphics , raster images and other information needed to display it. PDF has its roots in "The Camelot Project" initiated by Adobe co-founder John Warnock in 1991. PDF was standardized as ISO 32000 in 2008. The last edition as ISO 32000-2:2020 was published in December 2020. PDF files may contain a variety of content besides flat text and graphics including logical structuring elements, interactive elements such as annotations and form-fields, layers, rich media (including video content), three-dimensional objects using U3D or PRC , and various other data formats . The PDF specification also provides for encryption and digital signatures , file attachments, and metadata to enable workflows requiring these features. The development of PDF began in 1991 when John Warnock wrote

9888-448: The time. When the PDF 1.4 specification was published, the formulas for calculating blend modes were kept secret by Adobe. They have since been published. The concept of a transparency group in PDF specification is independent of existing notions of "group" or "layer" in applications such as Adobe Illustrator. Those groupings reflect logical relationships among objects that are meaningful when editing those objects, but they are not part of

9991-482: The total cost of publication, and further increase economic incentives for exploitation in academic publishing. The open access movement is motivated by the problems of social inequality caused by restricting access to academic research, which favor large and wealthy institutions with the financial means to purchase access to many journals, as well as the economic challenges and perceived unsustainability of academic publishing. The intended audience of research articles

10094-485: The website for viewing an interactive pathway diagram, performing pathway mapping and pathway over-representation analysis and for overlaying expression data onto Reactome pathways. The pathway mapping and over-representation tools take a single column of protein/compound identifiers, Uniprot and ChEBI accessions are preferred but the interface will accept and interpret many other identifiers or symbols. Mixed identifiers can be used. Over-representation results are presented as

10197-781: The work openly available at the time of publication. The money might come from the author but more often comes from the author's research grant or employer. While the payments are typically incurred per article published (e.g. BMC or PLOS journals), some journals apply them per manuscript submitted (e.g. Atmospheric Chemistry and Physics until recently) or per author (e.g. PeerJ ). Charges typically range from $ 1,000–$ 3,000 ($ 5,380 for Nature Communications ) but can be under $ 10, close to $ 5,000 or well over $ 10,000. APCs vary greatly depending on subject and region and are most common in scientific and medical journals (43% and 47% respectively), and lowest in arts and humanities journals (0% and 4% respectively). APCs can also depend on

10300-446: The work, or to an independent central open repository, where people can download the work without paying. Green OA is free of charge for the author. Some publishers (less than 5% and decreasing as of 2014) may charge a fee for an additional service such as a free license on the publisher-authored copyrightable portions of the printed version of an article. If the author posts the near-final version of their work after peer review by

10403-439: The work. The main focus of the open access movement has been on " peer reviewed research literature", and more specifically on academic journals . This is because: 1) such publications have been a subject of serials crisis , unlike newspapers , magazines and fiction writing . The main difference between these two groups is in demand elasticity : whereas an English literature curriculum can substitute Harry Potter and

10506-481: Was opaque, similar to PostScript, where each object drawn on the page completely replaced anything previously marked in the same location. In PDF 1.4 the imaging model was extended to allow transparency. When transparency is used, new objects interact with previously marked objects to produce blending effects. The addition of transparency to PDF was done by means of new extensions that were designed to be ignored in products written to PDF 1.3 and earlier specifications. As

10609-511: Was first published in 2012. With the introduction of PDF version 1.5 (2003) came the concept of Layers. Layers, more formally known as Optional Content Groups (OCGs), refer to sections of content in a PDF document that can be selectively viewed or hidden by document authors or viewers. This capability is useful in CAD drawings, layered artwork, maps, multi-language documents, etc. Basically, it consists of an Optional Content Properties Dictionary added to
